Usagi - Cresselia? I think it'd represent her gentle side. Plus it's legendary and Usagi is pretty important :o Or an Audino/Chansey? Because they're healers? But I think an Audino would be better. It seems more gentle.
Ami - Hm... perhaps a Lapras? It's a pretty gentle Pokemon, it's Water/Ice and it just fits her for some reason xD
Rei - Rapidash for sure. Fire, and for some reason it just fits :o
Makoto - Electrivire? Strong and electric? xD
Minako - No doubt it'd be something cute/attractive. Maybe Buneary -> Lopunny?
Chibiusa - A freaking Magikarp xD No, jk. Maybe an Igglybuff? I think it'd fit her c: Or a Skitty.
Haruka - Staraptor? I think it fits her. Fast and flying.
Michiru - Milotic no doubt. Beautiful, water.
Setsuna - Gardevoir. They both seem mature, psychic sort of fits Setsuna and I just think it's a good match c: Or a Gothitelle.
Hotaru - Absol. Because apparently when an Absol arrives it means a terrible thing is going to happen, just like Sailor Saturn. They're both lonely, and I think if Hotaru had an Absol they'd be a great pair.

Usagi: Any Pokemon with a Rabbit/Moon/Celestial motif. Any Pokemon with rainbow based or love/happiness/blessing based powers. Also all Legendary Pokemon. Buneary/Lopunny, Cresselia, Lunatone, Victini, Arceus, Deoxys, Clefairy species, Togepi species, etc.
Rei: Fire Pokemon like Moltres, Ponyta/Rapidash, Ho-oh,
Ami: Water and ice Pokemon. Examples:Articuno, Ducklett/Swanna, Staryu/Starmie, Vanillite/Vanillish/Vanilluxe, etc. Also the computer based Pokemon species Porygon and relatives.
Makoto: All Electric Pokemon and All Grass Pokemon. Examples: Pikachu/Raichu, Voltorb/Electrode, Zapdos, Sunflora
Minako: Hmm...I can't think of any that fit. Someone, please help me here.

Hotaru: Psychic, Dark, or Ghost Pokemon.
Setsuna: Psychic, Dark or Ghost Pokemon...same as Hotaru. Also Celebi, Dialga, Palkia.
Michiru: Same as Ami.
Haruka: Ground/Earth based Pokemon and Flying/Air Pokemon. Also Palkia.

Could see Iron Mouse with Emolga. They both are cute and annoying. Rattata would be a close second though.

Aluminum Siren is a ditz, so maybe Psyduck? Or since she likes to eat so much, perhaps Munchlax would be a better mascot.

Lead Crow...definitely Murkrow.

And Tin Nyanko - Sneasel or its evolution.

As for Venus (my favourite senshi ), she would have Jigglypuff (they both like to sing) or Girafaring (I think it suits her).
